Équipe 3 : Chimie Biologique

Depuis le 1er janvier 2020, l’Equipe Chimie Biologique de CY Cergy Paris Université a intégré l’UMR CNRS BioCIS (Biomolécules : Conception, Isolement, Synthèse) de la faculté de pharmacie de l’Université Paris Saclay.
L’équipe Chimie Biologique est située sur le site universitaire de CY Cergy Paris Université de Neuville/Oise.
L’équipe regroupe des chercheurs sur la thématique générale de la chimie orientée vers les sciences de la vie. Elle étudie la synthèse, la caractérisation et l’évaluation de biomolécules, ainsi que la mise au point de nouvelles méthodologies de synthèse.
Nous sommes spécialisés dans la chimie des acides aminés modifiés et des peptides notamment fluorés, des glycosides, glycopeptides, pour des applications dans le domaine de la chimie biologique et de la chimie médicinale.
Les compétences des membres de l’équipe comprennent entre autres la chimie des composés organofluorés et des glycosides, la chimie organométallique, la synthèse asymétrique, la synthèse sur surface solide des peptides, les analyses structurales et biophysiques.

Thématiques

Depuis 2002, notre équipe s’est attachée à la mise au point de méthodes stéréosélectives d’accès aux composés fluorés chiraux. L’introduction d’un groupement fluoré au sein d’une molécule permet de modifier de façon importante ses propriétés stéréoélectroniques, ce qui a pour effet de modifier ses propriétés physiques et biologiques. Ainsi la demande de synthons fluorés est grandissante, aussi bien dans le domaine de la chimie pharmaceutique que celui des matériaux. Dans ce contexte, nous avons développé des voies d’accès rapides et stéréosélectives à divers composés fluorés.

Le développement de nouveaux accès aux glycoconjugués est devenu d’un grand intérêt en chimie de synthèse. En particulier, les glycoconjugués possédant une liaison non naturelle sont largement étudiés en raison de leurs stabilités enzymatiques et chimiques par rapport aux liaisons naturelles C-O et C-N.
Notre expertise porte sur la fonctionnalisation catalysée par un métal de substrats glycaux en utilisant deux réactivités différentes :
– Réactions de couplage croisé sur des composés 2-iodoglycals de départ pour la formation de liaisons C-C, C-N ou C-P : aminocarbonylation catalysée au palladium (A), réaction de Suzuki-Miyaura carbonylative (C), cyanation en milieu aqueux (D) dual nickel/cuivre -amidation catalysée (E) et phosphonylation catalysée par le palladium (F).
– Réactions de fonctionnalisation C-H dirigées de la position pseudo-anomérique des C2-amidoglycals : arylation C-H catalysée par le palladium et alcénylation C-H catalysée par le nickel (B).

Une des limitations à l’utilisation des peptides comme agents thérapeutiques est leur dégradation rapide par les peptidases ainsi que leur faible lipophilie. Notre laboratoire s’intéresse à la mise au point de réactions de couplage peptidique efficace qui permettent l’incorporation d’aminoacides α-trifluorométhylés énantiopurs dans des chaînes peptidiques. Leur utilisation est d’un grand intérêt du fait des propriétés uniques de l’atome de fluor. Leur incorporation dans des chaînes peptidiques est prometteuse du fait des contraintes conformationnelles, des effets électroniques et de l’augmentation de l’hydrophobie induits par les groupements fluorés. Ainsi une stabilité métabolique accrue vis-à-vis des protéases et des structures tridimensionnelles originales sont attendues. L’augmentation local du charactère hydrophobe peut permettre de faciliter le passage de la barrière hémato-encéphalique. Par ailleurs ces peptides fluorés présentent un fort potentiel analytique en tant que sonde RMN (19F) pour l’élucidation des structures, la compréhension des mécanismes biologiques et les études pharmacocinétiques de ces peptides non protéogéniques.

Nous avons récemment développé une méthode efficace pour la synthèse de dipeptides N-terminaux à partir d’α-Tfm-Alanine et d’α-Tfm-Proline non protégé utilisant les conditions de couplage peptidique classique HOBt, EDCI. La synthèse de dipeptides C-terminaux est beaucoup plus délicate du fait de la forte désactivation de l’azote par le groupement CF3. Une étude méthodologique réalisée à partir de pseudoprolines trifluorométhylées chirales a permis d’effectuer la réaction de couplage avec des acides aminés activés sous forme de chlorures d’acyle. L’optimisation des conditions réactionnelles est en cours au laboratoire et elles sont appliquées à la synthèse de divers peptides d’intérêts.

Catalyseurs bifonctionnels iminophosphorane/(thio)urée

Récemment, les organocatalyseurs bifonctionnels ont permis le développement de transformations hautement stéréosélectives en raison de leur capacité à organiser et à activer simultanément des substrats électrophiles par le biais de liaison H et des réactifs pro-nucléophiles par le biais de la déprotonation. Cependant, les faibles vitesses de réaction et les charges élevées de catalyseur restent les principales limitations dans ce domaine. De plus, certaines limitations subsistent quant aux partenaires compatibles avec ces catalyseurs.

Nous étudions au laboratoire la conception et la synthèse de nouveaux catalyseurs bifonctionnels iminophosphorane/(thio)urée contenant un groupe trifluorométhyle chiral (F-BIMP) offrant une réactivité améliorée tout en maintenant des niveaux élevés de contrôle énantiomérique.


L’équipe capitalise sur les outils méthodologiques développés en synthèse asymétrique, synthèse d’acides aminées non-canoniques, synthèse peptidique et chimie du fluor pour mettre au point des molécules possédant une activité anticancéreuse. Cela se manifeste par le dévelopement de nouveaux dégradeurs, ou de nouveaux inhibiteurs de protéases aspartiques, mais encore par l’accès à de nouveau outils diagnostics de type radiotraceurs.

La dégradation ciblée des protéines est une nouvelle modalité puissante dans la chimie biologique et la découverte de médicaments, ayant émergé au cours de la dernière décennie comme une stratégie thérapeutique prometteuse. Les « PROteolyse TArgeting Chimeras » (PROTACs) sont des molécules bifonctionnelles constituées d’un ligand pour la Protéine Cible d’Intérêt (POI) et d’un ligand pour une ubiquitine ligase E3 qui sont joints de manière covalente par un linker flexible. Mécaniquement, le PROTAC favorise le recrutement de la ligase E3 à proximité immédiate de la POI, formant ainsi un complexe ternaire. Cette proximité permet l’ubiquitination de la POI médiée par la ligase E3, suivie de sa reconnaissance et de sa dégradation consécutive par le système ubiquitine-protéasome (UPS). Grâce à leur mode d’action catalytique, les PROTACs présentent différents avantages par rapport aux inhibiteurs traditionnels (petites molécules). En particulier, les PROTACs peuvent cibler les protéines « undruggables ».
Pin1 est une peptidyl-prolyl isomérase (PPiase) multifonctionnelle, qui catalyse l’isomérisation cis-trans des liaisons amide Xaa-Pro dans les protéines. Dans les cellules, Pin1 sert de « timer moléculaire », activant ou désactivant les fonctions de ses multiples substrats phosphoprotéiques de signalisation, afin de contrôler l’amplitude et la durée de nombreuses réponses ou processus cellulaires. Pin1 est surexprimée dans la plupart des cancers et constitue donc une cible potentielle pour leur traitement. Cependant, bien que de nombreux inhibiteurs de Pin1 aient été identifiés, la majorité d’entre eux n’ont pas la spécificité, la perméabilité cellulaire et l’efficacité requises. En effet, Pin1, tout comme les autres PPIases, est considérée comme « undruggable ».
Afin de surmonter les problèmes liés au développement des inhibiteurs de Pin1, tout en profitant des atouts uniques de la stratégie PROTACs par rapport aux modalités de ciblage existantes (anticorps monoclonaux et petites molécules inhibitrices avant tout), ce projet se concentre sur le développement de Pin1-PROTACs. Ceux-ci seront construits avec l’objectif pionnier et innovant de dégrader intentionnellement et de façon contrôlée Pin1, et ce, pour traiter le cancer. Au-delà de leur utilisation en tant que potentiels médicaments, d’autres applications remarquables et polyvalentes seront explorées pour les Pin1-PROTACs. Dans cette optique, ils pourraient être utilisés, entre autres, comme nouveaux outils de recherche pour répondre aux questions concernant les nombreux rôles de Pin1 dans les processus physiologiques et les conditions pathologiques. En outre, les Pin1-PROTACs permettront d’apporter une nouvelle méthode pratique, rapide et réversible pour dégrader Pin1 globalement et rapidement chez les animaux vivants, pour lesquels les stratégies génétiques de knock-out ciblées pourraient s’avérer irréalisables.

FluFOLD vise à concevoir et synthétiser des foldamères peptidomimétiques fluorés qui sont sous-explorés en chimie organique et inexploités en chimie médicinale. Les effets de l’incorporation rationnelle d’acides aminés fluorés spécifiques et originaux dans des foldamères seront évalués pour leur capacité à : i. imiter la structuration des hélices a/310 et polyproline 2 (PP2), des brins et des feuillets b; ii. augmenter leur stabilité vis-à-vis de la protéolyse; iii. interagir avec les protéines amyloïdes pour inhiber leur agrégation pathologique; iv. favoriser la perméabilité des biomembranes et de la barrière hémato-encéphalique. Le projet combinera des expertises en chimie organique, médicinale, modélisation, biophysiques et tests biologiques pour obtenir des informations fiables sur les exigences moléculaires et structurales pour acquérir des activités d’anti-agrégation en solution en présence ou en absence de lipides ou de modèles de membranes, et pour traverser les biomembranes. Comme preuve de concept, nous ciblerons les protéines amyloïdes Ab1-42, a-synucléine et hIAPP, impliquées dans la maladie d’Alzheimer, de Parkinson et le diabète de type 2 respectivement. Cette étude constituera le premier exemple de prise en compte de l’intérêt des différents mimes des conformations canoniques (hélice 310/a, brin b/feuillet b, PP2) sur les activités anti-agrégantes et sur la perméabilité membranaire. Le ciblage des structures en feuillets b des protéines amyloïdes a été essentiellement rapporté comme constituants principaux des agrégats pathologiques. Notre conception rationnelle de mimes de structures secondaires spécifiques, basée sur des acides aminés fluorés et sur des séquences d’acides aminés spécifiques de chaque protéine amyloïde contribuera à une meilleure connaissance du rôle des structures de protéines amyloïdes en feuillets b et aussi en hélices a/310 et PP2, qui n’ont été signalées que récemment comme des intermédiaires clés dans la cascade amyloïde.
